So, because I did this for Batman, I spent some thought on how easy it would be to find out the identities of Superman and Wonder Woman.
Wonder Woman, I feel, has the most secure secret identity. Everybody knows that Wonder Woman came to man's world as a full grown woman. However, she purchased the identity of Diana Prince from the real Diana Prince, who has a real life and background. Anybody who suspected that Wonder Woman was Diana Prince would dismiss that notion when they found amble evidence that she did not appear out of nowhere as an adult, but did have a well-document life, background checked by the military.
In contrast, I find it incredible that nobody has ever figured out Superman's true identity. I can only chalk it up to him working overtime to confuse the issue with his superpowers. The date of Superman's birth is common knowledge, as is the date of Krypton's explosion, AND the fact that Superboy grew up in Smallville. Therefore, it should be obvious that Superboy came to Earth when he was two years old, somewhere near Smallville. He could not possibly have been passed off as a newborn, so he must be an orphaned or foundling child who was living in Smallville as early as 8 years old. He looks Caucasian, with dark hair. And he must have left Smallville to move to Metropolis after graduating high school (yes, it is also common knowledge when Superboy graduated from high school, and when he left Smallville. Superman has tried to conceal this fact, but I think it is also common knowledge that he lives in Metropolis). Furthermore, Superboy even admitted that he was secretly one of the students at Smallville High (he was not very good at concealing his identity as a kid).
So, all you need is the find a dark haired Caucasian man who was adopted, is the right age, attended Smallville High, lived in Smallville from age 8 to 18, and then moved to Metropolis. The list cannot be that long.

The thing is, while there is circumstancial evidence seeming to point to Clark Kent, nobody believes Superman would be that much of a dork. Why would he go out of his way to create a persona people would laugh at? Even Luthor dismissed the possibility because it was just too obvious. Its like the Edgar Allen Poe story where if you really want to hide something; hide it in plain sight.

Superman's yellow-sun-energized super brain emits low level hypno-rays all the time, and the super invulnerable, highly advanced plastic-like material of his glasses focuses these rays into a mind-altering force field that surrounds the Earth and affects almost everyone, so that Clark looks taller and thinner than Superman. It even affects photographs and movies!

She got married and moved to (I believe) South America. She did come back once during the 76 reboot that tied in with the Lynda Carter series. She was concerned Wonder Woman was really a traitor but after Diana convinced her she meant well she returned to her life of obscurity. If I remember right, the only reason she agreed to the switch in the first place is because the Army AirForce wouldn't give her permission to marry. One thought: How did Diana manage to slip into her predecessor's life? Wouldn't the real Diana's friends have noticed that she wasn't acting like herself or forgot certain things? There could be an untold story there.

In Superman's case, probably advanced Kryptonian technology. His supercomputer would be centuries ahead of anything in existence on Earth, so it would easy for it to hack into databases and change biometric details. At the onset, I imagine that Kal-El's starship had a cloaking device anyway, so its landing in Smallville would go unmonitored- otherwise, if it occurred after 1945, early warning ICBM radar would have picked it up, which it didn't. Added to which, complex biometric data wasn't around when Clark was Superboy in Smallville, so he might have had a few years to prepare and Jor-El might have pre-guessed that Earth's rate of technological development would have reached that point in several decades time, so he would have included hazing data to block any biometric detection. He's also spent a lot of time in the thirtieth century, and one suspects the LSH might provide him with some low-level tech assistance which might be biodegradable and limited in scope, so it wouldn't cause time pollution.
In Wonder Woman's case, her Diana Prince origin can also be explained away through the use of advanced technology. Advanced Amazonian AI might have enabled Diana's insertion into military and civilian biometric databases, and it might even be possible to use robotics to manufacture android cover persons if anyone tried to intensively investigate her background. Diana's Wonder Woman outfit might have a camouflague device that alters Diana's biometric details to diverge from those of Wonder Woman in certain ways to haze the issue.

Biometrics, even in the silver age, aren't that advanced, though this is all probably true and very relevant to the modern versions of Superman.
The only thing on that score I think Wonder Woman would have to worry about are her fingerprints. The military didn't take DNA samples at the time, and she can easily fake the real Diana's handwriting, but the fingerprints in Diana Prince's file will (taken for her background check) would not match Wonder Woman's. However, this is easily fixed without even needing Amazon technology. Remember, back in those days nothing was digitally recorded. All Wonder Woman has to do is zip in at superspeed and switch the fingerprints in her file for her own fingerprints

I suspect it also wouldn't be past Amazon technology to provide fake fingerprint/retina scan details to differentiate Diana Prince from Wonder Woman. Although, don't forget Diana works for the US military and they might have access to advanced tech sooner than civilian companies and markets. The Internet began as a military computer assisted communication network, for instance. Although, as with Superman and Kryptonian technology, it would necessarily have been centuries behind that of Themiscyra or Krypton.

It is possible that she was only recently transferred to Washington, so maybe she barely knew anyone there. But what about the people she grew up with?

fingerprints for Diana - wasn't she created out of clay? Maybe she didn't have any fingerprints until she touched the original Diana Prince and then Diana's prints were transferred from the original Diana to the new Diana, and then Diana Prince had Diana Prints?

In her origin, she had just joined up when she decided to get married. She didn't really know anybody yet

I hope her marriage was wonderful! But that is putting the cart before the horse. If you suspect Diana Prince is Wonder Woman then sure that will help you prove it- maybe. But first you have to find Yeoman Prince to compare to Wonder Woman. Plus the original conceit was that the two women looked very similar. So assuming your background search is successful, the question becomes does the person you find know the real Mrs, Diana White well enough to both: 1) know this isn't the girl they knew with a few years of changes. After all the kid you knew as "Chubby" might have lost weight since high school and the bookish kid may have come out of their shell. So do Diana's old acquaintances assume this Diana is an imposter or might they assume "man has she changed"? 2) not be privy to the switch. Diana White may well have told her besties that she had gone AWOL and not to contact the "Diana Prince" who had assumed her identity. They might not know this Diana is Wonder Woman, but they might know that to keep Mrs. White out of trouble it is best to not let on there ever was a switch.
